I've beaten the game the whole way through, and I can tell you that you can only play as Super Sonic in the Perfect Chaos boss.

I know, it's disappointing.

There were plans to have Super Sonic playable outside of the final boss battle, at least there's that unused Tikal voice clip (which can be found on the net) where she tells you how to turn into Super Sonic. To me at least that assumes that playable Super Sonic was the original plan at/until some point.

For some reason I can only imagine that the priorities of what made the game and what didn't were a little messed up...

"Sir, I'm afraid we don't have enough time to implement Super Sonic as a normal playable character!"
"Darn...well thank god we had time to do the fishing stages with Big at least!"

Just have to hope the source code pops up one day, for multiplayer modes and stuff like that

What probably happened was that some stages weren't accustomed for Super Sonic, so Sonic Team didn't want to go through the trouble to tweak the stages for Super Sonic, or else the game would have been delayed even more in Japan.
